Leyndell, the Royal Capital, holds two Golden Seeds, and both sit in the late-game stretch of Elden Ring. You need to have pushed far enough into the story to reach the capital before either one is reachable. One drops from a mini-boss, the other waits under a golden sapling behind heavy enemy resistance.
Quick answer: Kill the Lesser Ulcerated Tree Spirit northeast of the Lower Capital Church for one seed, and take the seed by the golden sapling south of the West Capital Rampart, guarded by a Valiant Gargoyle. Grab the Lower Capital Church seed before you burn the Erdtree.

How to use the seeds once you have them
Golden Seeds raise the number of charges on your Flask of Crimson Tears and Flask of Cerulean Tears, giving you more healing and mana uses per rest. Rest at any Site of Grace and choose the option to add a charge to your flask. You will see the total flask count climb, which confirms the seed was spent correctly.
Both of these are entered into that same pool, so the two Leyndell seeds count toward your running total across the world. If the Lower Capital Church seed is missing when you arrive, check whether you have already burned the Erdtree, since that removes it permanently.
