Once you finish it and return to that top room, the Flask of Quicksilver is sitting on a table beside the notes.

The flask lives at Silts Tower, the isolated tower near the southern edge of the map. You will also see it referred to as Aurelius’s Tower or Ambrosius Tower depending on who is talking about it in-game, but the map marker reads Silts Tower. There is no second copy elsewhere in the world.
In your inventory it is filed as a quest item with the description “Quite a rarity,” which means it sits with an orange background under Books & Notes-style quest gear rather than in your crafting materials. You do not need to have started A Bulwark Against Darkness to pick it up. The component list never changes, so grabbing the flask early is safe and saves a trip later.

You cannot walk into the top room and take the flask on your first visit. Interacting with the sigil-marked door costs four time segments and immediately drops Coen into a flashback of the prologue, which is the quest Home Sweet Home. Until that sequence resolves, the room stays out of reach.
The dream is a loop with a few fixed solutions. You fight through enemies and a Gargoyle boss, then respawn at your house. At the second group of enemies, inspect the well in Focus Mode and escape through the cave into the church. Inside, you help the priest reconstruct events by interacting with people in this exact order in Focus Mode: Alin, then Esme, then Coen. That opens the locked church door and another portal. Inspect the red glowing tree stump, clawride down to the river, and finish the conversation to end the loop.
When it is over, you respawn at the bottom of Silts Tower with the top floor now open.

How to confirm you picked up the Flask of Quicksilver
The pickup prompt names the item directly, and a QUEST UPDATED notification appears on screen the moment it enters your inventory. If A Bulwark Against Darkness is already active, the objective “Find a flask of quicksilver” ticks off in the tracker.
To double-check, open your inventory and look for Flask of Quicksilver among your quest items. If you collected it before the quest started, the objective will already be marked complete once the letter arrives.
Why the room stays sealed
There are only two reasons the flask is not where it should be. The first is that Home Sweet Home has not been finished, so the top room is still locked behind the sigil door. The second is that you backed out of the flashback before completing it, which leaves the loop unresolved and the door in the same state.
Note: the sigil door consumes four time segments on top of whatever the dream sequence itself costs, so plan the trip when you have breathing room in the day cycle rather than squeezing it in before a deadline.
What the Flask of Quicksilver is used for
The flask is one of four materials the uriash blacksmith needs to forge the Enhanced Arbiter’s Armour set. You hand everything over at the Uriash Hermitage Shrine in the northwest corner of the map, survive the ritual fight that follows, and the full set is yours along with the Arbiter’s Regalia trophy.
