Clash Runes sit in the bottom two gear slots on your character in Aion 2, below the accessory slots, and they are easy to overlook until you start pushing toward higher item levels. Each one is a Special-grade Rune that adds offensive and defensive stats, and because they are uncommon, filling both slots takes deliberate effort rather than ordinary looting.
Quick answer: Complete the regional quests in Verteron and Altgard that reward Clash Rune Chests, open the chest to get the rune, then equip it in one of your two Rune slots to activate its stats immediately.

What a Clash Rune gives you
A Clash Rune is a Special-grade Rune with an Item Level of 40. Your character has two Rune slots, so equipping two of them adds 80 Item Level on top of the stats themselves, feeding directly into your Combat Power. Every rune starts at +0 with these base effects:

The numbers look modest at +0, but they scale as you enhance the rune. The slots appear in the Equipment window underneath your accessories, and both equipped runes contribute their stats and Item Level at the same time.

The most dependable early source is regional quests, which drop a Clash Rune Chest (Bound) as part of their reward pool. The quests you see depend on your faction, split across Verteron for Elyos and Altgard for Asmodian. Each chest holds a rune plus enhancement materials, so completing these as you move through a zone is the simplest way to start filling both slots.

Alongside the chest, these quests pay out experience, Kina, and crafting items such as Wisdom Stones and Daevanion Crystals. If a quest is missing from your log, keep progressing through the main story and check back later.

Buy more runes with Phantasmal Fragments
Regional quests are a one-time source, so once they run dry you need a repeatable one. At item level 1,000 you unlock Nightmare mode, where farming the solo boss arena earns Phantasmal Fragments. Spend those fragments in the Nightmare Trade Shop to buy more Clash Rune Chests.
This is the method that matters once you start enhancing seriously, because every failed attempt past +1 can cost you a rune. Prioritize Clash Rune Chests in the shop whenever you are actively upgrading, since each chest also supplies the scrolls and stones you need to improve the rune.
Equip a Clash Rune
Using a rune is straightforward. Open your Equipment window, find the two Rune slots below your accessory slots, and place a Clash Rune into either one. The stats activate the moment it is equipped, and you will see your Combat Power rise from both the stat bonuses and the +40 Item Level each rune adds.
You can confirm it worked by checking that the slot now shows the rune and that your Combat Power total has increased. Fill both slots to get the full 80 Item Level benefit.

Enhance Clash Runes safely
Clash Runes use their own enhancement system. In the Enhancement menu, select the rune and apply a Clash Rune Enhance Scroll together with Kina and Enhance Stones. Scrolls come from the same Clash Rune Chests and bundles, so opening extra chests supplies both a spare rune and the materials to upgrade one. Enhancing raises PvE Damage Tolerance first and adds larger bonuses to the other stats at higher levels, up to a cap of +10.

Clash Runes get neither regular gear’s safe-enhancement rules nor its bad-luck protection. Upgrading to +1 always succeeds, but a failed attempt at +2 or higher destroys the rune and wipes all its progress.
The safe play is to take both runes to +1 and stop there until you have spare copies stockpiled. Only push higher once you can afford to lose a rune, since the success rate drops sharply and replacements are not easy to come by.
