Which modes drop Villain Chests
Villain Chests only come from the Villain Hunt event, which stays live until Update 1. You earn them by killing villain bosses that invade the non-competitive stages. Any of the four modes below can spawn a boss, so pick the one you clear fastest.

Clear speed matters far more than difficulty. Repeating easy Story acts or grinding Infinite gives you the most boss kills per minute. Villain Invasion, the separate competitive mode, does not spawn these bosses and will not give you chests.

Bosses appear at random while you play. When one spawns, an on-screen alert reads, “[Villain Name] (Boss) Appeared! A random villain has invaded the stage! Defeat them to obtain Villain Chests!” Both the boss identity and the timing are randomized, and more than one can invade the same stage at once.
Kill the boss and 5 Villain Chests drop straight into your inventory. Infinite mode is the strongest farming target because it keeps generating waves and spawn chances without forcing you to restart a stage. That endless loop is what makes it the go-to for volume.

Daily milestone rewards
On top of the chests each boss drops, the Villain Hunt tracker pays out bonus chests and Event Coins as you hit boss-kill milestones. You can defeat up to 15 villain bosses per day to clear the daily milestones, and the chest payout climbs each day.

How to open Villain Chests
Earning a chest does not automatically grant its contents. You have to open each one, and every opened chest gives exactly one reward. There are two places to do it.

Confirm the drop worked and fix common misses
A run worked when the villain alert clears and 5 chests land in your Items bag, and when the Villain Hunt milestone tracker ticks up after each boss kill. If those two things happen, you are on track.
If chests are not appearing at all, the usual cause is being in the wrong mode. Villain bosses only spawn in the non-competitive stages, so double-check you are not sitting in the Villain Invasion event, which never drops these chests. Stock up while Villain Hunt is live, because both the event and its chests go away with Update 1.
