Manaphy shows up as part of Pokemon Pokopia’s free version 2.0.0 update, and it is the Pokemon that teaches Ditto how to Dive. You will not stumble across it in Palette Town or any of the base-game regions. It waits on a small island that only appears once you have met the update’s requirements at Bleak Beach.
Quick answer: Install update 2.0.0, then talk to Professor Tangrowth outside the Bleak Beach Pokemon Center. He points you to a new island to the north. Surf over, and Manaphy is lying on the beach.
Requirements before Manaphy appears
The mysterious island does not spawn until a few conditions are in place. Diving itself is free for everyone, so you do not need to buy the Bubbly Basin Expansion Pass just to reach Manaphy and unlock the move. You do, however, need to finish this free update before you can start the paid expansion.

If Surf is missing, building the Tropical Seaside habitat spawns Lapras. That habitat needs one large palm tree, four of any hedge, and two ocean tiles.

The game does not point you toward the new content when you load in, so the trigger is easy to miss. Everything starts at Bleak Beach.

Collect Seaweed and unlock Dive
Manaphy is worn out and asks for food before it can help you. The whole task stays on this one island, so there is no need to raid your storage boxes.

Note: Underwater movement uses more than one button. Press L to go deeper, R to rise, ZL to float in place, and spin the left stick to drop straight to the bottom.
How to confirm it worked, and what comes next
You know Dive is unlocked once the bubble appears around Ditto in any body of water and you can swim beneath the surface freely. After the treasure, speak to Manaphy again. It says it needs a home and then disappears. You can build that home later, once Bubbly Basin is underway.
From there, head back to the Bleak Beach Pokemon Center. If you own the Expansion Pass, Popplio is now waiting there to begin the Bubbly Basin quest. If you do not own it, Dive is still yours, and you are free to explore the underwater areas around Bleak Beach. Manaphy itself cannot be befriended unless you have purchased and progressed the Expansion Pass.

If Tangrowth’s prompt is missing
The most common reason the island never appears is that the update is not applied yet. Close the game, install version 2.0.0, and relaunch.

If you are updated and Tangrowth still has no “What could it be?” prompt, you have not gone far enough in the main story. Push through the Bleak Beach questline, which includes learning Jump and Surf and raising the environment level, until the notification appears. Once that prompt shows up, Manaphy and Dive are only a short surf away.
