The Citadel Atrium Beacon is the second fast travel point inside the Faded Citadel, the Corrupted Gate dungeon in the far south of the Ruins of Mammon. It sits on the main path just past the first beacon, so reaching it comes down to following the route down from the Citadel Annex rather than solving anything hidden.
Quick answer: From the Citadel Annex Beacon, loot the chest near the tree, take the stairs down to the left, and follow the path forward. The Citadel Atrium Beacon is at the end of that descent.

Where the Faded Citadel and its beacons sit
The Faded Citadel is one of the gated dungeons in the Ruins of Mammon, tucked into the far south of that region. Like the other major dungeons, it holds three beacons on the main path, and each one you reach is hard to miss because the route runs through them in order.
The Citadel Annex comes first, the Citadel Atrium is second, and the Scholar-Prince’s Chamber is the third and final beacon. You need to have cleared the Annex and picked up the beacon there before the Atrium becomes your next stop, since the path flows in that sequence.

Note: Because this is a main-path beacon inside a Corrupted Gate dungeon, there is no fake wall or secret trigger to worry about. If you keep pushing forward and downward from the Annex, you will run straight into it.
What activating and cleansing it does
Interacting with the Citadel Atrium Beacon revitalizes it, which fully restores the Harbinger’s Health and Resolve and refills your flask charges. It also becomes a fast travel point in the Mether’s Breath menu and respawns the regular enemies in the surrounding area, so treat it as a standard rest point.
Cleansing the beacon is the extra step. Working through the beacon’s challenge and claiming the Ova at the end marks it as cleansed, which is what you need for full campaign progression and the collectible-related trophy that requires every beacon cleared. You will know it worked when the Ova is collected and the beacon no longer shows as corrupted.
None of the beacons here are missable. If you push past this point, you can return in free roam after the final boss and cleanse anything you skipped before committing to New Game Plus.

Once the Citadel Atrium is secured, the only beacon left in the Faded Citadel is the Scholar-Prince’s Chamber further along the same route, which closes out the dungeon’s checkpoints and keeps your fast travel network in Mammon complete.
