Elite Egg can be picked up at 11 spots on the World map, in Sea of Flowers and Rosetower Woods. Every spot is marked on the map; zoom in to see the exact ground.

Sea of Flowers holds the most Elite Egg, with seven marked spots ranging across levels 21 to 24. The Elite Egg is a pick-up item, gathered straight from the ground as you move through an area. The remaining four spots sit in Rosetower Woods, where the levels climb higher, running from 43 to 50. That makes eleven in total across the World map, split between the two regions, so where you head depends on whether you want the lower-level cluster or the tougher one further along.

Most of these spots share their ground with other finds, so you rarely leave with just the eggs. Brew aromathyst and a chest sit within sight of roughly seven in ten, while an aniipod is visible from just over half, all worth grabbing as you pass. From the Bloom teleport at Sea of Flowers it is about 65 m on foot to reach the cluster there; the Rosetower Woods Bloom leaves you closer to 100 m out. Gather enough Elite Eggs and they become material for hatching.
