Calcium is one of the food materials in The Last Caretaker that you cannot pick up off the ground. It only exists as the output of a recycling chain, and that chain has two hard gates: a specific organic drop, and a machine that stays locked until you reach the right skill tier. Miss either one and the resource simply never appears in your storage.
Quick answer: Kill creatures inside lightless points of interest to collect Bio Dark, then process that Bio Dark in a Soilforge that is connected to both electricity and fresh water. The Calcium appears in the output inventory on the back of the machine.
Soilforge unlock tier and build requirements
The Soilforge is a Tier 1 bio-recycler, and it is the only way to convert organics into refined food materials. It sits at Tier 10 in the skill tree, so there is no way to shortcut it with parts or blueprints found in the world. Gathering Bio Dark before you hit that tier is fine, but you will be sitting on it until the skill unlocks.
Once unlocked, the machine has both a build cost and a running cost. The running cost is the part that catches people out, because it needs two separate utility connections rather than one.

Bio Dark is an organic item, and its tooltip spells out the relationship directly: possible recycling output, Calcium. Nothing else converts into Calcium, so every unit of the material you ever hold started as a creature kill inside a dark point of interest. The Lazarus Complex is a reliable example of the type — enclosed, unlit interiors where ambient light does not reach.

Go in prepared. The creatures that carry Bio Dark glow faintly in the dark, and clearing them is a straight combat encounter, so bring a charged weapon and enough ammunition to finish the room rather than retreating halfway through.

The same interiors are worth stripping for salvage while you are inside. Machinery scattered through these locations can be looted with a held interaction prompt, so a single trip can cover both your organics and your parts run.

Note: Not every kill drops Bio Dark. Dark bio matter also comes off the nocturne nematode swarms that appear at night, which gives you a second farming window without hiking back to a complex.

There are only a few reasons the chain stalls, and all of them are checkable in a few seconds. If the machine is powered, plumbed, and holding Bio Dark, it will produce.

The volumes involved are worth planning around. Bone-Fortify, unlocked at Tier 14, takes 10 Calcium alongside 2 Omega-3 and 3 Vitamin D, plus 800 Wh of electricity and 250 L of fresh water per batch. That is ten separate creature drops routed through the Soilforge for a single item.
Because the supply is tied entirely to creature spawns rather than a farmable crop, it pays to treat Bio Dark as a stockpiled resource instead of an on-demand one. Marking two or three dark points of interest near your base and looping them in a single run — then processing the whole haul in one sitting — cuts down the travel time that dominates this chain far more than the crafting cycle does.
